In my case it only affected the app in which the shortcut was used...

At least when the problem occurred for me, using the shortcut to change the input language only affected the application that had focus when I used the shortcut.
E.g. I could use the shortcut in Notepad, then typing in Notepad would use a different input language as long as I kept it open, but other apps all used English input at the same time. If I closed and restarted Notepad, it would revert to English input.
I checked and got the same result with a few other apps.
